I've got a great LBS out on Long Island, Rocky Point Bicycle. (Not to be confused with Rocky Point Cycle the Harely shop.) Honorable mention: I have not bought a bike here but I really like Brand's on Sunrise Highway in Wantaugh.

In Brooklyn: on Union -- near the food coop -- Dixon's is a great old shop. Nothing fancy. But dang if they aren't nice folks. (I am not a fan of R&A but they do have high zoot bikes.) The guy on Atlantic just below Smith Street is nice.
