Maybe it's a cleat issue. Does your knee hurt while riding, or afterwards ?
Drop the saddle 1/2 inch, Go for an EASY ride, and also take tools to adjust your cleats. See if you can make slight adjustments to alleviate the knee pain. Or maybe you have pronation or supination that needs correcting.

Lastly, don't believe me... I have no clue
