The head tube of an integrated headset will generally be longer than one with non-integrated. The extra length takes the place of the cup. In short, no, it doesn't generally affect the relative position of the fork, angles, etc. It's all built into the design. Edit: I don't have any personal experience with this so someone correct me if I'm wrong (as if I had to ask).
