I have been getting punctures in the same wheel 3 times in 3 rides, can't find anything in the tyre but its a cheap continental and its done maybe 1000kms. It was wet this morning and air bubbles could be seen coming through the tyre wall. Is it time to throw it out?

Cracked sidewall = tosser, unless you want to risk a blowout...

Do the punctures line up with the sidewall where you saw bubbles coming out? You could always boot the area.

I've been riding a booted Gatorskin for about 4 months now with no ill effects.

What BT said: boot that sucker. I've got a couple K miles out of tires I've done that to.
