Is there a disadvantage to using cross levers with cantis as my prime brake lever? This is so I can ride my cross bike with flat bars. I am trying to decide between using salsa cross levers with avid shortys and shimano v brakes.

No. I think the cross levers actually give you more braking power. Sometimes I use a front brake and cross lever on my fixed gear bike and it works just fine.
