Where are some good spots to ride in Flagstaff? Are there any bike shops at trailheads to start out at? Looking for mostly intermediate trails. I have looked on mtbr.com and read some of the trail reviews, but would rather get some info from a local or someone who knows the area.
BTW, I will be in the area Thanksgiving weekend from Thursday through Sunday.

Flagstaff is a very small town... although there are no bike shops located specifically near trailheads, most rides meet at shops and ride to the trailhead because they are so close. There's an endless number of trail types and difficulties in the area. Any one of the shops in or around downtown will be able to hook you up with a group ride or a cool trail.
You might also consider making the day trip down to Sedona for some riding as Flagstaff is getting pretty cold. Sedona is much warmer and has the same oppurtunities for riding.

Think I will head to Sedona instead. It's about an hour south of Flagstaff right? I will be staying at my aunt's place for Thanksgiving and she lives just outside Ash Fork if you know where that is.

I have heard a few people say that Prescott has some pretty nice trails as well, so you might want to try a trip down there since you're gonna be in Ash Fork.
Yes, Sedona is about an hour South of Flagstaff if you take 89A, which is definately worth the drive for the scenery. Otherwise you can head down 17 and doubleback, it seems to be slightly quicker since you're on the Interstate but the distance is longer and no where near as beatufiul a drive.
Of course if you want the true experience the ride down 89A is awesome too.... the switchback descent/climb is definately one of my favorite rides, but unfortunately traffic is thick and there is no bike lane.
