What is the best thing to wear for bike/run training? Will a multi-sport short provide enough padding for regular training on the bike? I assume that they don't provide the same level of padding of a standard bike short, which I am going to need to start. If they do not, should I bike in bike shorts and change into a running short for my run to ensure I am comfortable? I train at a park and I am trying to figure out this little transition.
I probably just need to adapt to a multi-sport short.

First, I'd make sure you have a comfortable saddle, since if you don't, the type of shorts you wear may not make that much of a difference.
Some of this comes down to personal comfort and the length of the race. I've been comfortable doing sprints and an Oly in a trisuit with it's reduced (at least in the Desoto that I wore) amount of padding. In these cases it doesn't particularly matter to me what I wear in training since I will still be comfortable at race time. Your body parts may or may not be comfortable with this; I suppose you will just have to try it both ways.
From what I have read from IM race reports, those of us unlikely to be in the front often do a more complete change of clothes so that you might do the bike leg in regular bike shorts, and then switch to regular running shorts for the run. I don't know what those at the front do, if any additional time spent in T2 has real consequences for placement.

I ride in tri shorts all the time and find them to be sufficient. Once your sit bones get used to riding you will be fine. The thing about brick workouts is that you don't need to do a long training ride to get the benefit. I usually do bricks where my ride is about an hour long and tri shorts are fine for that. YMMV.

TRUTH WAS SPOKEN!!!! It's gonna take a while for your butt to get used to sitting in the saddle, butt (ha ha) it will. I, too, wear tri shorts....even for long rides.

For only riding, I use bike shorts(just more comfortable for 150-200km rides), anything less, or brick training, I use tri shorts.
Anyone have any good tri short reccomendations? Can you wear shorts on the swim, or is that just a bad idea? I am really new to the whole tri clothing thing, and I am trying to figure out what's what. I am looking for clothes to get me through an olympic length in April, so if anyone has suggestions I am open to them.

That is just off the top of my head. I use my team race kit(sugoi) for races, and the normal tri shorts have been good for me up to(including) and Half Ironman. I like sugoi products, but I hav never used anythign else, so take that as you want.
