I have a frame which is a bit large for a stoker. I think that using a "shallower" seat - i.e. with a smaller profile from rail to top of seat - that this will give her a bit more leg on the pedal. Any seat recommendations?

Get an oldschool straight seatpost that uses the separate metal clamp to attach the seat to the top of the post. Invert the clamp, so that it rides up between the seat rails. You can then get the seat down really, really low over the post. Worked for my kid!

. . . make sure that when stoker sits on that lowered saddle that her butt does not bottom out and hit seatpost when you hit an unexpected bump/pothole.

Flite titaniums usually sag over time until the saddle top touches the rail.
you may have trouble as outlined above: stoker bottoms out on seatpost. If you push the saddle all the way forward you may get a bit more clearance from the seatpost. You probably need to do that anyway as they're a bit small for teh frame. Good luck.
