I have a 05 Cannondale R 1000 with a truvativ 53/39 crank.I want to switch it for either a Shimano compact or a FSA. Any pitfalls ,problems, that I should be aware of?

It should be pretty easy. You might want to get a compact der to match. FSA makes one and Shimano should have one as well.

If you have a Shimano front derailleur and use the Shimano compact crank, you are good to go. Shimano says their compact crank doesn't need a specific fd. You will, of course, need to lower the fd to obtain the proper clearance with the smaller big chainring.
