I've been using www.letour.fr for route info and official results, but I can't find the time bonuses and points for each stage listed anywhere. Is there a site that does list them?

Check again www.letour.fr .Standings > choose a stage > click on Points or Climber or Youth, and you'll get everything.
For time bonuses and end of stage, check "Rules and stakes"

The results tables only show the points, and then only after the fact. But useful.
The points and bonuses are in the Rules (http://www.letour.fr/2006/TDF/LIVE/docs/reglement_2006_us.pdf), Articles 24 and 25.
