My friend got a bottechia road bike from ebay and a nitto technomic stem from his local bike co-op. They, however, do not fit. What will fit? would it be a bad idea to file down the inside of the steertube?

yes it would. Get the rigtht stem or remove any burrs from the inside of the steerer tube where they might be left after cutting it to length.
