I'm not sure if I read this somewhere or if it would even make sense, but is there any benefit to having a spacer above the stem versus have the stem directly below the cap, aside from potential future fit options? It sounds familiar for some reason, but I may have been hallucinating.

The only reason to do it is if you might want to raise the stem at a later time.

Or they may want to lower the stem without the bother of cutting the steerer. :)

Some carbon fork manufacturers require a thin spacer above the stem. The idea is that it prevents clamping the stem against the cut end of the steerer tube.
