I have the CycleOps 2 Fluids and I get just a very slight awkward feeling to almost feeling pain when I'm on the trainer as opposed to riding with the same bike outdoor. It's enough to annoy me but it hasn't really cause any pain or prevent me from a good workout. I feel maybe the seat is not at its optimal height. I always want to slighly nudge the seat up 1/4" higher when its on the trainer but I don't want to because its tedious to have to switch back and forth. I don't know if adjusting the seat would help. I use the same shoe and biking gear on the trainer as when I'm outside riding.

Are you using a riser block?

Well, that would explain the need to move your saddle when you are on the trainer:) Buy a riser block so that your bike sits on the trainer as it sits when it's on level ground. You can use a phone book or something instead, but the riser will hold the wheel in place more securely, allowing you to get out of the saddle with confidence.
