whats the difference between a crank puller and a crank extractor? I need to upgrade my tool box for my shimano crank and BB, what would I need to get both of these out?

They are the same identical term used interchangeably.

If you want to upgrade The BB you will need a bottom bracket tool. http://www.parktool.com/tool_indexes/catindex_bearing.shtml

will these tools be pretty much universal across any BB/cottered crank, or will I need one tool for a Shim, and another for a Campy?

Shimonster and Campy bb tools are different.
Tell us your components and we will tell you what tools to buy.

I just have all Shimano stuff now, but if I were ever to get something different (re: on sale ;) ) then looks like Id need some new tools. Ive been having some f-ed up stuff going on on my drive train and I wanted to start taking crap apart, but dont have the tools to do so.
So, right now, I have a stock 2002 GF Marlin with all Shimano stuff on it. So Ill just look around for some tools
