I'm sure this has been covered but all my searching hasn't come up with a really good bike shop in Manhattan (or more importantly Brooklyn) that has great used bikes. My last bike that I spent a lot of money on was stolen and I'm not so sure I'm willing to make such a big investment again so quickly.

I don't know about their prices - I have only shopped there for some accessories - but Frank's Bikes on the lower east side is absolutely stuffed with used bikes.

There's a place on... 9th street? in the East Village that has a ton of used bikes, that's all they do. They may have something cheap.
Recycle-A-Bicycle is another option. They have a storefront somewhere in Brooklyn.
A third is to get a folding bike. You can probably get away with bringing a Brompton in to almost any place, less so with the larger folders like Dahons or Swifts. If it's indoors most of the time, it is far less likely to go wandering off.
Where and when do you normally leave your bike outside?

Whatever you do, stay away from Craigslist. Nothing but junk is listed there. The other categories I've checked have been OK, but bikes are a different story. It seems that there are a lot of dealers out there fixing up old junk dept. store bikes and trying to sell them for a lot more than they are worth. Then you also have individuals that think the bike they bought for $300 and then "never rode" is still worth $300 even though it is 15 years old, covered in dust and beat up like it was ridden through Iraq on a bad day. They even post pictures where you can see how bad it is. Even eBay has better deals.
