Sharpie. Make sure to check the writing after every use since grit will strip it off.
Of course I now just leave my pit bike in the pit. Much more convenient than a wheel change. However, after I flatted on the race bike and pit bike at Barton last year, maybe a set of pit wheels to supplement the pit bike isn't a bad idea.
By the time I flatted for the second time the race was so strung out that I could have sipped a beer in the pit and still lost only a place or two. So changing a wheel wouldn't have been a big deal. And losing a few spots is better than DNF.
don't use a grease pencil on the rims
:D
I have seen people throw stickie notes around the spokes, too (this was at a road race last weekend).

Colored zip ties was a cool new method I saw online recently. Some Neutral Support service was using that method.
