I've been using my Shimano dynamo hub for a few months and somehow I don't remember it making a faint clicking sound, like a freewheel, before. Somehow I thought the thing didn't make any sound when I got it. It still works fine, but clicks even when the light is turned off. For you that have one, is your hub silent or do you notice it? I'm guessing "no" but I wonder what it could be...
