Ok, so the pain in my knee won't go away...I'm going to attack this problem by getting a custom bike fitting first (the real kind, not the 15 minute LBS version), then upgrading the pedal/shoe combination I currently have (SPD/cheap shoes for Speedplay/better shoes).
Does anyone know of anyone who does quality bike fitting on Long Island? How much should I expect to pay?

Both of these shops have the Serotta Custom Fitting Bike.
As for cost, no idea!
It's a little bit of a drive but try Class Cycles in Southbury, CT .
Call them and ask about fitting...they employ a woman (I think it's Robin) who does fitting for professional cyclists, etc.

he is a Serotta fitter, teaches the fit class and can
diagnose just about anything. I believe he will come to
you if you can't get to him. But be forwarned his services are
not cheap, I believe a full fit session with him costs about $300.

is that custom fitting bike the one with thats red or something and everything is adjustable? if so where i got my bike (at brands in wantagh) they didnt use it, he had a plumb drop, and asked me a few things like if i look down can i see the front axle. LIRider, let me know where you go and what they charge.

thats the one, Bike Junkie in Bethpage and Brands in Wantagh both have them, i have seen bike junkie use it once (i dont go there much) and at brands its a shelf for crap. My knees have been killing me.
I'm not sure how close you are to the shops I posted,
but go to a GOOD shop, and have them do a fitting.
I'm betting you're bike is close, but not close enough.
Your knees shouldn't hurt.
I think a "tune up" fitting is about $50 at most shops,
they put you on Your bike, Fit cycle (sometimes) and
actually look at the fit, not just plumb bob for KOPS.
then recommend changes to saddle height, stem length,
saddle fore and aft etc.
Its well worth it.

Thanks, all. I called Dana at Cycles Plus in Huntington (thanks, EastCoast!) and he was very cool. A custom fitting on the Serotta fit bike is $150-$200 (they have two levels), and they take a percentage off if you buy a bike there. Since I already have a bike, he told me I would get a 'retro-fitting' which is slightly less involved and costs $60. Based on proximity, cost and friendliness I'm going to go there. After talking to Dana, though, I think I'm going to get new pedals and shoes first, and get fitted with the upgraded equipment. Which leads me to my next question:
What is a decent road pedal and shoe? I don't need $200 dollar titanium Speedplays and $250 Sidi's (well, of course I need them, but I can't afford them). I was thinking of the bottom end Speedplays. Plus is float and dual sided entry. Minus is small contact area, so potential hotspots. As far as shoes, who knows?

There are much better shops than this all within ten minutes of each other. They are extremely expensive, and don't have the most knowledgable people working there. A lot of the people that work there are salesman and not bikers.
I would go to Bike Junkie if they have the proper equipment or go to brand's. Bike Junkie is an awesome shop to go to with excellent help. It is a small shop but it is worth it.

yes, bike planet SUCKS! and bike junkie is way better as long as you go in there when they are realy slow or dead.
Bottom line Speedplays are fine (I'm guessing you
mean the X3's, CrMo spindle?) you can always
upgrade pedals later. I started in ShimaNo shoes
for about $80, then upgraded to Sidi as soon as I could.
There are some deals on the sidi's (espcially if you don't
mind last years, or older, models).
Take the Shoes and Pedals with, they are part of the
equation. $150 - 200 for a fit session is about right as its pretty intense.
