I have been trying to use a Connex link with my Shimano 9 speed chain but the bins on the connex 6.5 will not go through the holes on myShimano chain. Any advice??

Get one that fits the chain. They are sold with the compatibility listed on the package.
Btw, those can be kinda tight at the pin end. When you say "will not go through", what have you tried? Fingers?

Well, 6.5mm is the right size. I just pulled one off an Ultegra chain and it was a PITA to get on and off. If your chain tool will expand that far, go ahead. Or you could (carefully!) use a bench vise. I put a micrometer on the shaft and the head and there is a significant difference. Once you get it all the way on it will be fine.
