I have a square taper bottom bracket that I took apart. I want to reassemble it but can't remember which way the bearing rack faces the cup. The rack has one side that is more open, that is the bearing are more exposed. Does the wider, more open side face the cone of the spindle or go against the cup?

It's called a bearing retainer and the more exposed side faces outward. With the parts in your hand try it both ways and you'll see.

If you're overhauling a bb, toss the retainers and repack it loose.
