legs for sure, i rarely have pain anywhere else, maybe a tiny bit of butt soreness if a really long ride but that fades very fast

Lungs. The burning searing pain as you try and gulp in air at the top of a big hill you've pushed hard on.

I got arthritis in my hands from riding in the Winter. I pop pills and it seems to work -- mostly glucosamine. The other aches go away fast.

Brain.

My brain hurts from going over and over my checklist for the Seattle-to-Portland ride on Saturday. Do I have all my gear? Is everything working properly? Do I have all my nutrition packed up? Is everything I need in my bounce bag?

Knees, actually, but I have arthritis, so that's not unexpected.

I picked back, but only because hands weren't an option...

Hands +1. Tried gloves - helped a little. LOWERED my bars - helped a LOT!

Quads for sure. Right now I just can't seem to get them to recover. I really feel them on the big hills, but on the flats everything is pretty good.

Hands are probably my most troublesome due to numbness, but the butt has the most lingering pain after a ride (actually just the sit bones).

The feet hurt the most with nerve damage and numbness. Oh, wait, that is just age, not cycling.

The butt!

My stock Bontrager seat is comming off the bike tomorrow. The damn thing is like a cheese grater on my sensitive undercarriage.

Shoulder.
I've damaged my shoulder and spend 3 months in therapy.

The muscles in my lower back hurt when I ride too long. I think it's a "core strength" issue.

Neck.

Sometimes it is so bad I can't turn around to look behind me.
