I just got one of the big dual basket set ups. I know the two stays should anchor onto the axels.
I have quick release skewers, do I need to swap these out?

You can put them under the skewers...but I wouldn't do that. I would get some decent washers and sandwich the struts and use one the braze ons to keep it from interfering with the QR. The biggest problem with putting under the QR is that it will keep if from clamping down effectively.
