Im not sure where to ask this question, after long mileage on my road bike my arches kill me for the next two days, is it the shoes? and if so what are some good shoes, right now i have sette mtb shoes with crank bros. eggbeater pedals.

You most likely are like me and have very high arches and are suffering from the lack of arch support that 98% of shoes have. OR you have very flat feet and are in a shoe with great arch support.
First let us know if your arches are high or low, or if you have flat feet.
i have flat feet, sometimes i catch my self curling up my toes around the pedal in my shoe.

Check to see how much arch support is in the shoes, although it probably is minimal.
Check for proper cleat placement fore and aft. You may want to consider a road specific shoe/pedal combo. A larger platform and firmer sole will displace some of the stresses.
Are you spinning or mashing?

I had the same problem. I put some green Superfeet insoles in my cycling shoes and the pain went away.
I think it has more to do with the position of your cleat. If the ball of your foot is positioned correctly in the shoe (and it's the cleat position that determines this), then you shouldn't have problems. I know I have one foot that gives me arch pain with shoe/cleat combinations I can't get adjusted correctly. With a stiff-soled shoe and correctly placed cleats, it shouldn't be an issue.
Should the ball of your foot be placed directly over the pedal? or should be fore or aft of it. Also could a toe box that is to big be the problem.
