I'm trying to rebuild the hubs on my touring bike. The wheels are very strong and have held up well, with 520 rims and 105 hubs. The front hub needs new bearings and I want to replace the cones as well. I figure I might as well re-do the rear wheel while I'm at it.

The front hub is an HB-5501
The rear hub is an FH-5501

When I go on-line to find replacement cones, I can find cones that they advertise as replacement cones for 105 hubs(5500).

My question is this: Is the "5500" a series or something? Will a cone for a 5500 hub, fit my hubs even though mine are "-5501" ?

Any help appreciated.

For shimano replacement parts, you can always find the specific code in their tech docs. For example, your 5501 hub is listed here:

http://techdocs.shimano.com/techdocs/blevel.jsp?FOLDER%3C%3Efolder_id=2534374302051113&ASSORTMENT%3C%3East_id=1408474395181679&bmUID=1184846125025

The 5501 front hub lists the cone as part # Y-23W 98020 and the 5500 front as Y-24W98090

Compatibility. Not sure, you can make a direct comparison if you had both of them and see that way. The other thing you can do is just bring in that sheet and ask your LBS to order those parts direct from shimano for you. This is why these tech doc pdf's exist.
