When I peddle hard on my Giant Sedona mountian bike, the derailleur makes a clunking sound and the bike feels like the chain fell off for a second, but then it works fine until the next rotation. I cleaned some of the grease off the derailleur's spokes and it feels like it has improved somewhat, but not satisfactory level. Does anyone know how I can fix this? Thanks in advance.

spokes? do you mean the roller teeth?
shifting problems are often caused by the rusting cable/cable housing. What you should do first is apply grease on the cables. You may need to remove the cables. If the cables are badly worn out, it should be replaced w/ new ones. I recommend XTR cables, you don't need to service them that often.
You can download a service manual from shimano, it will teach you how to set your derailuer for flawless shifting. :)

I am sure you have a stiff link in your chain. Turn your pedals backwards and see if the chain flows smoothly arround the sprockets and jockey wheels.

The one between the shifter and the derailleur. If you don't know exactly what you are doing just take it to shop, derailleur adjustments are $5-10 and we get a lot of people coming in with a derailleur they've screwed up which winds up costing a lot more...
