I recently acquired a Shimano Alfine DH-S500 hub. I want to build this into a wheel but I'm not sure which rim to choose. The hub has the potential to be used with disc breaks, although I'm not intending (right now) to use disc breaks with this hub. I'm not sure if I can purchase a standard touring rim and build that up or, since this is a disc break compatible hub, I need to purchase a disc break compatible rim.
I'd prefer to build around a Mavic A719 or similarly clyde-friendly 36 hole rim, but will happily build from a A317 disc rim if necessary.

If you are not going to use the disc brakes for now just get the A719 for rim brakes. In the future you can still run discs. If you get a rim that is disigned for disc brakes it will not work with regular ones.

+1 Yes, get a normal (non-disc) rim, it will work for regular and disc brakes.
You might also want to check out velocity rims (http://www.bikemania.biz/Rims_s/360.htm). I am also a clyde and they were recommended here on the clyde and touring forums. I built my wheels with 36 hole deep V rims, but the dyad and aerohead were also often recommended. From what I gathered, it seems most favored some type of deep-sectioned velocity rim (aerohead, dyad, V) over mavic rims. Definitely the dyad from the touring forum.
I just built up an afline set into a719s and they are working great. 32 hole version and they appear to be very clyde friendly as I myself am not a small guy. I went for the alpine III spokes for extra strength.

On a related note if your looking for a shifter for it as well I am using the Jtek barend shifter and am loving it.
