I decided that after a winter of rough commuting, my Marin Muirwoods 29er deserved a shot at being a mountain bike, so I got some 29x2.1 tires and slapped them on there. The resulting tire clearance is a bit tight:

So what do you think? Will I regret riding it like this?

I can imagine all kinds of sticks and things getting wedged in there, but I'm thinking since it's the rear tire, I'll just skid out of control and end up in the ditch (as opposed to doing a face plant). The front tire's got plenty of room.

1 day b4 a race my friends fork blew, so i let him race my bike and i raced a rigid 700c bike that i swapped 26" wheels with 2.0 tires onto the clearance was so tight that had to redish the wheel to perfection so it wouldn't rub (disc brakes let me use diff wheel size)

i didn't have anly problems, exept that i was concerned about the tire rubbing on the frame, so i put wrapped a few layers of tape in case the wheel flexed into the frame or w/e it wouldnt' hold up to prolonged riding but at least that whay i wouldn't put wear on the frame from just one ride if it did start to rub, you coudl do somthin like that and then if it rubbed you'd know not to run those tires

You should be fine. I have some knobbies that I actually had to file the excess mold flashing off the edges of the knobs so they didn't rub the chain stay. They are still almost touching, but the farthest outside edge of the knob get very little wear. As far as sticks getting stuck in there I can't imagine that happening unless you are riding through thick bushes. I would be much more worried about sticks getting stuck in my spokes (from personal experience), but that has nothing to do with your clearance issue.

exactly. Just avoid muddy conditions, and try to keep the wheels true. no worries.
