Not an iphone user, but I have an HTC Fuze touchscreen and I put it in the mesh pouch on the opening flap of my Topeak Aerowedge. No special case or protective covering needed.

Plastic Scott Moist Wipes container, lined with layers of foam. Sealed with a ring of surgical tubing. It's either in my backpack or trunk bag. Freds FTW! :p
