I have a set of Fulcrum wheels with a Shimano-compatible freehub body, and a set of Velocity wheels with a Campagnolo-compatible freehub body. Is there an issue with switching freehub bodies between wheelsets? Meaning, if I wanted to make the Fulcrum wheels Shimano-compatible and the Velocity wheels Campy-compatible, would it be possible to remove both freehub bodies and just swap them?

They are almost certainly not interchangable. Almost all maker's hubs use a unique freehub body design and attachment method. Most Shimano hubs can interchange freehub bodies among their various lines but not with any other make. Campy is the same as is SRAM. The independent hub makers are just as limited.
