My bike was set up at the bike shop and the rear wheel seems to be misaligned, now when I try to straighten it the disk rubs on the brake caliper. What is the best way to fix this, I don’t see any adjustments to slide the caliper. There are two washers where the caliper bolts to the frame are these for alignment? Oh the bike is a jamis dakar xlt 1.0.

If the caliper is installed crooked, then you have to loosen the mounting bolts and align it. It may be that the LBS didn't have the wheel straight when they installed the caliper. Take the bike back and give them another shot at it.
