Looking at buying some cable housing stops. I wonder if I should buy 5mm or 6mm stops? Is there some rhyme or reason to housing size that would suggest using one or the other size?

6mm for brakes (5mm cable housing plus cable ferrule), 6mm for gears - (4mm cable housing plus cable ferrule). Personally I don't worry too much - you can use the large ferrule on the 4mm gear cable without any problem, the tension of the inner wire holds it in place fine.
