I plan to get a new stem for my Trek 1500. My question is about the part of the stem that clamps to the steerer tube - is the height of this measurement a universal size? I'm trying to make sure I don't have spacing problems between the top cap, stem, and steerer tube spacers after installing the new stem.

No, there are variations among different manufacturers. If your current setup does not include spacers, just make sure your new stem steerer clamp is not taller than your current stem. If shorter, you can always add headset spacers which come in a variety of thicknesses.
