What are the consequences of using Shimano Dura Ace brake pads designed for carbon rims on aluminum rims? Got a great bike on Ebay that was shipped like that....

Braking will be very bad and the pads will be damaging to the rims. Get the correct pads. Either Shimano's correct composition pads or Kool Stop "Dura" pads will fit your pad holders.

Why would brake pads for carbon rims be bad/damaging for aluminum rims? Most are cork formulations/compounds. Might be confusing them up with ceramic brake pads.
As far as braking performance, cork pads are generally not recommended for aluminum rims (the exception is Swisstop yellow pads, which according to Swisstop, can be used for both w/o any difference in braking performance and there are plenty of triathletes that use their yellow pads for double duty for their carbon race and aluminum training wheels/rims).

As you note, most cork (carbon specific) pads aren't recommended for Al rims, probably due to substandard braking.
The Swisstop Yellow pads are so expensive that replacing whatever is installed on the OP's brakes with either Shimano or Kool Stop pads will be much less expensive. Unless the Swisstops are what's there now but that's unlikely.

I doubt that carbon-specific pads would hurt aluminum rims; the damage is more likely to be to the pads, or perhaps to the rider because of substandard braking
