how do you attach those holders for brake cables (the metal bits to keep the cable along the tube) in such a way that it wont scratch off all the paint underneath?

Assuming you mean clamp on cable stops. Wrap it with electrical tape.

if you are refering to the older clamp style that bolt on you just carefully install them and leave them alone. you migh try a wrap of electrical tape but that can get icky after a few years.

Theoretically, just tightening it down with the built in screw (we're talking about the ones that look like hose clamps, with an extra bent out section for the cable, right?) should prevent it from moving, and therefore not be able to scratch the paint. If, you're still worried about it, you could put some kind of tape around the inside of the cable holder, and trim it with a sharp knife, before putting the cable holder on the bike.
