Yes, shimano says you may lace their hubs radially.
However, only on select hubs.
What's interesting is that a few older models are listed as okay.

If you can find a link to techdoc SI-WH001-006, then props to you.

Yeah, only some are approved.
There is an older tech doc floating around that approves some older hubs. I happen to have a front 5501 hub which is approved but the regular 5500 is not. Its strange because they look identical except for the different logo.

My shimano R540's are radial laced and they're a few years old... or are they considered a different kind of lacing because the spoke nipples are on the hub?

Edit: actually they might not be as old as I thought... but I bought them used.

Anyone have pictures of the hubs that are approved? I as wondering if there are design differences.

That PDF is from 2003. The document original posted in this thread is from April 2009.

Is there one available from, say, 2006 or so? That way we could check if the front hubs from that time frame - like the HB-6600 - were approved for radial lacing. Note that in the 2003 document, the HB-6500 is approved for radial lacing, and in the 2009 document the HB-6700 is approved.

The hubs are approved for radial lacing because the hub is made differently. The hub flange is much thicker for the radial version of the same hub vs the non radial approved version.
