Can you replace a campy 9 speed rear hub with a shimano 9 speed hub and still use the same chain? Are there any other problems I may encounter?

It depends on many things other than the hub such as cassette configuration. Why is the chain so sacred? Chains are considered consumable rather then a permanent component. They are much easier to replace than a hub. You didn't give much info so it is really hard to give a definitive answer.

No problem using the same chain, but you're asking the wrong question.
I assume you're using a cassette matching the changed hub and that could cause a problem with the indexing because Shimano 9s spacing is .2mm narrower than Campagnolo. There are people making cassettes for Shimano hubs with Campy spacing, but you need to look for them. Note also that it isn't a drastic difference and many have reported acceptable indexing with the theoretically non-working mixed combination.
So my suggestion is that if you already have a wheel, give it a shot. But if not, don't buy a wheel until you've considered the problem and possibly tested a borrowed wheel with your Campy derailleurs..

Basically it's like this: I have a Bianchi with campy components, hubs, deraileurs, shifters, etc. Now, I can get a good deal on wheels but they have shimano hubs. So my question is will there be capatablility issues here, like needing a new chain, front sprockets to match rear ones, anything?

Read the responses above. Your question has already been answered.
There are no compatibility issues other than the cassette. Your Campy cassette has different splines and won't fit your Shimano freehub, Shimano cassettes are spaced .2mm narrower and may not index properly with your Campy RD/ergo system.

Just to get things straight, You're keeping your Campy group but upgrading wheels to a set with Shimano hubs. See if the wheelset has a Campy cassette hub option. If not, use a Shiftmate by Jtek http://jtekengineering.com/shiftmate.htm That will allow you to use a Shimano cassette with a Campy group. I hope that helped. Good luck
