I bought a pair of kool stop pads for my trek 4300, and when i went to put them on I realized they are a different mounting system than the stockers. Is there any way to get the kools on a 4300 with stock brakes?

Why not return to the LBS and return for the correct posts? If you have not run them and are just excanging, it shouldn't be a prob. If it is, find a cooler LBS.

If you must, you can just get a set of new brakes, that will work. Did you get cantilever when you have v's? You should know what you're going to order before you order. IF you have v's and got v pads, then you could get a new set of calipers with brake pads, and once the stock ones wear out, or if theyre terrible, just throw em out and put the kool stops on. You have extra pieces then, which is almost always a good thing.
I threw away my stock calipers and put the koolstops on.

I'm pretty sure that wasn't what he was asking . He could have figured that out, but I'm pretty sure that he don't want to shell out the extra dough for a new set of brakes just to be able to use a set of pads that he got online. (EDIT: that was aimed at hooligan's post)
I don't think there's anything you can do about getting the wrong pads and still being able to mount them. I'd go to the LBS, ask them and just get a pair there. After those wear out you can get some new pads online, since you'll know what kind to get.

Then you got new calipers. Otherwise your pads would fall off...
