I'm looking at a Bontrager Race X Lite GXP crankset and was wondering if the GXP BB's for the Sram Red/Force/Rival would work with it. As far as I can tell, the RXL crank is identical to the newer Sram S900 crank.

Also, would this crank be an upgrade over my current Shimano 105 5600 series or would I be taking a step back?

Yes it would work fine, and yes it would be a downgrade.
