Is it possible to replace the side cap on a Shimano Ultegra bar-end shifter? I've enclosed a picture to show which part is broken:
I've contacted the bike manufacturer (Bike Friday) and they don't have any of this part. Shimano seems to be extremely hard to contact.

Shimano is notoriously bad with small replacement parts like that. I doubt you will be able to find one. Since it's the left shifter and doesn't have the friction/index selection I'd say just rip off the remaining part of the cap. It'll still work fine.

Unfortunately, it's broken exactly where I rest my thumb when using the shifter. (Fortunately, it's for the front chainring, not the casette.) If not for that I wouldn't worry about it.
I'm thinking that finding a busted barend shifter might be my only way to find the part.

The left shifter from any downtube setup will also bolt to the bar-end mount. I bet you could find one at a bike shop that has a bucket of stripped parts.

Ended up getting one from Rivendell, they had one lying around for $10. It works great! Thanks, everyone.

I would have sand-papered it untill it was comfortable again, and left the remainder there to shield against sand and dirt.

There's a hole in the cap, and what was left wouldn't have shielded against rain and dirt. But I likely would have cobbled something together to cover it had this not come along. :)

Back when I still had QBP access, they had all sorts of small Shimano shifter bits like that. I know the plastic lever covers were available. Your local shop should be able to order it for you.
