If I had two of the same model of mountain bike - use any brand/model you want -- and compared the two, are all the parts the same size on them? To be more specific - if I had a 16" and a 20" bike of the same make/model - are the parts completely interchangeable? Or could something - specifically the crank, fork, stem -- be sized any differently?

They would most likely fit together the same, very much most. But the cranks and stem may be different legenths, and the bars may be a different with, and the fork steerer would probably be longer in the bigger bike.

Yep, and the chain. Short cranks or too long cranks is a real bummer. The most annoying is the cable jackets all have to be recut, or if you are going bigger you may need all new wires and jackets.
