I installed a 25mm cone stem spacer and after tightening everything down I noticed that the spacer moves as I turn the handlebars (I only noticed this because of the logo on the spacer). Is that a problem?

The cone and spacer stack are supposed to rotate smoothly as a unit with the stem. If they aren't, you have a problem.

+1, the cone, spacers, upper bearing and stem should be under enough compression that they turn as a unit. If you can turn any of the spacers or the stem cone, odds are your headset is loose.
If you cannot tighten the stack and headset, it might be because the steerer is a bit long, and the top cap is bottoming out against it. Leave the stem clamped and remove the top cap, and make sure the steerer is still recessed below the stem or top spacer by about 2mm or so.
