Can I put Sram 53/39 chainrings on a 53/39 FSA crankset ?? Will this mess with shifting ?? Do I have to change stop limits on Ultegra derailleur.

If the BCD matches, which it should being as they are both 53/39, yes.
There should be no change needed for the FD, on the basis you were using a 53/39 setup before with the same FSA crank

As with most other component swaps, due to manufacturing tolerances and other design differences, some minor adjustments may be required but it will probably be close.
