I noticed this a little while ago, compared to brass, when it looks like im applying the same amount of spoke prep to all. It seems that no matter what, the aluminum nipple has significantly more resistance than brass. Does this have something to do with properties of metals im unaware of?

Aluminum is a more porous metal, creating a rougher surface.

To avoid this, use "Never-Seize" instead of spoke prep. The NS is a mixture of powdered aluminum in an oil base. Even after the oil's volatile parts evaporate, the powdered aluminum remains to provide reduced friction between the thread surfaces.

I was considering giving them another chance (after i have already tried them twice and now i use them as cable crimps). But i dont like that they are harder to turn, and round easier. Rejected again. I was wanting red nipples but i can live with black :)
