Nashbar (www.nashbar.com) has good selection including a lot of quality knockoff parts, and they always have a 10% or 20% off coupon (see the Coupons Forum). Typically 50% to 80% of bike shop prices for most name-brand parts!
PerformanceBike.com is similar, and they have brick-and-mortar stores as well. They're owned by the same folks as Nashbar, and their online stuff tends to cater to a slightly higher-end crowd.
www.bikeman.com has a huge selection as well, though it can be somewhat hard to navigate the site. www.loosescrews.com and www.biketoolsetc.com are good for tools and obscure small parts.
