Giant OCR C2 + Ultegra compatability

I am frustrated with the performance of my bike:

2005 Giant OCR C2
FDR - Ultegra
RDR - Ultegra
Cassette - Ultegra
Chain - Ultegra

Stock crankset was Trutvativ Rouleur 175mm. Ran very quiet but shifting between rings was a bit slow. I upgraded to the Ultegra 6603 Crankset and had it installed last week. Rode it once and noticed significant about of chain rub/grinding in small and middle chainrings. Took it back to LBS who installed it and was informed that the "line" between the FD, Crankset and RD weren't compatible.

I took it to another LBS and some adjustments were made. I rode yesterday, but still fair amount of noise. Enough so that I lose my concentration. I know the TCR C2 comes with the full Ultegra set-up. Is there any reason this shouldn't work on my ride.

I am seriously considering going back to the Truvativ.
