Threading is destroyed.

Hey.
Yesterday I decided to overhaul my headset. I have a threaded headset. So went in and lubed it up a bit, took out the bearings and checked them. Everything worked out well except for when I tried to put the top threaded bearing cup back onto the threading that is a part of the fork.... it was not going on smoothly. The threading is screwed! It seems like a real tight threading and it is only the beginning of it that is messed up. What should I do? Saw it off? Try to re-thread it?

You can have the damaged threads "chased" with the appropriate die at most LBS's. If only the first few threads are damaged, this will be an easy and safe repair.

Yes. LBS is short for Local Bike Shop.

Make sure they know what they're doing and don't cause more damage than is already there.
