Took off my Derailleur
I took the cage off my derailleur and i dont know how to put it back on. When i say cage, i mean the area that contains the cogs.
One end has a part that seems to be to prevent the chain from hitting things. I put that farthest from the hub. Like this:

The other part has a small protective plastic guard which fit best by the cog near the hub (also like in the picture).
The part that worries me is that I rode my bike yesterday and now that protective plastic bit is all worn. Can I take that off entirely? Would that go near the hub or away from the hub (out of the two cogs to put it over) and would it go near the wheel or away from the wheel (out of the two sides of the cogs to use)?

Take some detailed pictures of your derailler as it is currently assembled. I have the same XTR derailler and can take the same pictures for you to compare to and I probably can point out what you did wrong.
