ok lets begin
i have a new bottom braket (shimano un-54) a new chain (shimano HG-40 ,very surprising 20$ low end chain) and not so nice shimano tourney (best of the tourney category) rear derailer , no name front derailler and a shimano rear freewheel (super wide or mega range type)

so as you see i have old parts and some parts which have around 1000 kms on them (around 700 miles iirc) everything is tuned real well and i have the smooth snappy shift every bike should have with an indexed system. The problem is I have that weird creaking sound when i pedal, cannot seem to locate from where it is comming!
It sound like the bottom braket is loose but its in spec and is operating flawlessly.
I have a lil bit of play on my freewheel and the rear bearing should be greased i think, could that be a contributing factor?
could the pedal create that much noise ?

When you get a new chain, you should usually replace the freewheel/cassette. And the same advice if you replace the freewheel/cassette. This is due to the freewheel being worn down and conditioned by your old chain. To see if this is your problem, you could put your old chain back on and see if your noise disappears.

the old chain got destroyed yesterday

but the noise was there too

btw the freewheel have little to no wear on itthe new chain align perfectly on the spacing of every "gallet"

The first thing I'd suspect would be inadequate lubrication between the new bottom bracket and every other metal surface that it touches: bottom bracket shell, crank, retaining washers, nuts, etc. Even metal-to-metal contacts that are not supposed to move relative to each other need a tiny film of lubrication to suppress creaking.
