Check the inside of your tire for something sharp that may still be in there. Other than this, look into getting a new tire that has such as a Kevlar-belt - or Vectran. These tires really do help to prevent sharp objects from getting through to puncture your tube(s). I'd recommend a tire, but you didn't tell us what you are riding on.

Do check your tires after you ride through areas that have such things as broken bottles and nails.

+1 on the check for sharp things in the tire. I'd suspect that's the culprit.

Before you change anything you need to know exactly what caused the flats.
Which side of the innertube was punctured? Tread side or rim side?
Do your rims have Velox rim tape?
Do you ride in an area with goatheads or grass burrs?
