As long as there are no seams to sit in a bad place I find well fitting boxers are actually as comfortable as bike shorts alone.

Bike shorts for "serious" riding, but I've done 4-5 hrs relaxed rides in briefs and jeans, no problems.

If you think that you need padding, your saddle needs adjusting. Or, replaced with a different size or brand. Saddles don't need to be heavily padded either, provided they are adjusted to and fit your butt.

Thoughts ? Not sure what constitutes a "long commute? Perhaps more than an hr in the saddle ? Plus temp and humidity are a factor. Bike short "padding" is really intended as a moisture wick to help saddle contact area drier. Suggest J&G cycle shorts, plus careful bike seat adjustment to assure optimal fit. Synthetic underwear and running shorts are ok, if there aren't any troublesome seams.

I have found that snug boxer-briefs work well for my commutes, however I wouldn't underestimate the impact of a comfortable saddle. My leather Selle Anatomica is well broken in and doesn't funk with my junk

For long recreational or training rides you can't beat good bibs. For all of my daily riding to work, eats, drinks, errands, etc it's Hugo Boss boxer briefs (and jeans). They also have some 'cyclist' boxer briefs that I've ordered but not yet worn.

I switched to Champion boxers a few years ago, and wear them, every day. No seams to sit on, and they take forever to wear out. Kind of pricy at $10 or so, but cheap enough to get 6 pairs and rotate.

this is true, but the fact remains, I don't like riding without padding in that area much... even with a sleek, aero seat, I just need some soft chamois there for my jewels..

Most often, it's a pair of merino boxer briefs under lightweight athletic shorts. Substitute AmFib tights for temperatures under 45 degrees or so.

Under Armour Boxerjock Boxer Briefs. I use the 9" inseam ones. No padding, great for rides up to about 20 miles. (I dislike heavily padded shorts. Always have. Good seat and fit butt and i need nothing except to keep parts where they belong and everything sanitary. Old fashioned leather chamois was all the padding I ever needed.
The UA Briefs wear very well and dry fast. Have outlasted every pair of cycling briefs I have ever used. (Very comfortable off the bike as well.)

I pretty rarely go over 20 miles in a single ride, but I wear the same stuff I'd wear for hiking or any other semi-active pursuit. Regular underwear and regular pants or shorts.

My commutes one way are at max 15 miles, boxers are fine for 15 miles in the saddle, and 15 miles back at the end of the day... at least for me. Longer rides, I either wear bibs, cycling shorts or cycling "liners" under street clothes.

If I commute all the way from home (sometimes I drive part way), I wear bibs under a pair of Nike Dri Fit shorts and shirt; then shower/ change at work.
If I drive part way, I'll just wear Nike Dri Fit boxer briefs under my work clothes and tuck up.
Old versions of the Dri Fit boxer briefs had seams that landed right under my sit bones, so I just don't wear those pairs on days that I ride a bike.
I typically don't sweat enough in that area to need a chamois; I suppose I'm lucky to have never had chaffage.
